Sharks striker Bright Ejike drew the Flying Eagles level on 55 minutes after Kabiru Sanusi gave Kwara the lead via a penalty on 50 minutes.
Dolphin star Abduljaleel Ajagun scored the winning goal for the African champions on 64 minutes off a rebound after the Kwara goalkeeper kept out his first penalty kick.
Fresh call-ups Abubakar Umar and Tony Okpotu also featured for the U20s.
The Flying Eagles will play another test game on Tuesday against Prime FC of Osogbo also in Ilorin.
In the meantime, the team will on Monday afternoon pay homage to the Emir of Ilorin, Sulu Gambari, who is a big football fan and at a time was on the board of the Nigeria Football Federation (NFF).
The Kwara State Governor Abdulfatah Ahmed is also expected to soon formally receive the Flying Eagles.
Next week Sunday’s African Youth Championship second round match between Nigeria and Tanzania will be played under the auspices of the Kwara State Government.
Nigeria won the first leg 2-1.
Kwara were one of several other states that included Imo, Gombe and Rivers who were interested in hosting the Flying Eagles.
